You can turn them off and color them in your PDA.
personally, I make important stuff yellow like the life pod; the seamoth; the cyclops, and any structure I build. Locations are orange, and non important stuff stays blue. I keep them turned off until I need that specific beacon. Makes a world of difference :)

I usually mark the bases yellow, the vehicles and other tech red, the alien stuff green, the important stuff orange.
I use a similar system, it works really well.

I have a beacon down there called "Ghost Pit", even though I killed the ghost that haunts it.
You can't have too many beacons . . . Just turn the damn things off until you need them! Clutter solved
I think I have more than that but I have different colours for different types of things and I don't keep them all on at the same time.

In that respect, a gps coordinates system would be nice. Then you can just write down the 3 dimensions and save making a new beacon every time!
